Hey, thanks for bringing this up! From the way Magnus talks in MAG 160 he definitely believes that The Extinction hadn't come about yet and thus didn't need to be taken into consideration for the mass ritual. He's also very eager to gloat about all the ways in which John had been marked by various entities, so probably he would have mentioned if John had come into contact it. Since the ritual went off without a hitch I think it's safe to say that The Extinction was still developing pre-change, but personally I think it's pretty neat that an entity representing the fear of the world ending would be most present after the literal end of the world!
